I'm buying a new bivy sack.

 

My options are a regular size, fits up to 6'1"; or the long version, fits up to 6'6", or something like that.

 

I'm 5'6" tall.

 

Is there an advantage to buying the long version or should I get the regular size?

if you are that short then no

 

i put my clothes and boots in my long bivi sack and i am 6'.

 

longer=more wieght(not much tho!!) and increased packing size.

I went down to PMS and picked up a regular sized bivy sack.

Not only that, but you made the right call. Whatever you might put in the foot of your bivvy sack can just as easily spend the night in a garbage bag outside.
